Trouble moving from Eurodyne to Cobb

Has anyone moved from Eurodyne tune to Cobb? I’m working with a local shop on an upgraded turbo and Cobb tune (I prefer Cobb over ED for custom tuning) and the shop is having trouble getting the Cobb to work (base flash looks to apply but load targets stuck at stock levels). The owner of the shop went from APR to Cobb on his own Golf R so I’m wondering if the Eurodyne tune can be locking the ecu or impacting something else. The shop works with Cobb on a regular basis for other platforms and this is the first time they’ve seen this issue.

They initially tried to flash Cobb over the Eurodyne stage 2 tune and when that didn't work they used Eurodyne to flash back to stock but found the same issue. They were able to flash back to Eurodyne stage 2 without problems.
